As the title says. I have only about 50% of my favorites that are synced between my iPad and iPhone 5. My iPad and iPhone 3GS both have the same favorites.
Is there a way to force a synchronization?

Favorites are copied from the server only once a fresh install is performed. There is no such synchronization when adding favorites on each device.

Devices should sync "Favorites and History", every time WAZE is started in any one of them, with the same account. Many apps running both in iPhones and iPads do this.
