Anyone else having issues with the clear geometry feature? I suspect today’s new WME release may have broke something with that feature.

I have problems with unneeded junctions nodes.
I am using WME Toolbox on Chrome Version 59.0.3071.115 (Official Build) (64-bit)
But it seems that it can’t display the “Lock based on level information” for the segments.
How do i repair this feature?
If I understand correctly that you are missing the lock highlights, then I assume you have accidentally switched off the lock display. Click the red lock icon in the toolbar and they will magically return. 
Where do i find the lock display in the toolbar?
Previously i’m not encountering this kind of problem before, the lock highlights worked fine before… i can see the lock highlights for each segments by its level.
But now, it is stopped working.
Please click this icon in the toolbar (not the highlight dropdown):

Make sure this button is green (toggled on)
I second the request to be able to highlight Unpaved roads with Toolbox and not Color Highlights…
Like you did with Tunnels even that Color Hights had it.
Main problem with CH is that when I hide the road layer so I can take a better look at the roads, the highlighted color is not transparent enough as with Tunnels in Toolbox.
So everytime I have to uncheck that to look and it is kind of frustrating.
We would appreciate a lot if you could add this as well to Toolbox.

Me too, with the new version of WME.
Although I find it somewhat hard to accept this statement as a detailed bug description ;), I can confirm that the lastest WME update broke several functions related to restrictions. And since the unneeded junction node removal tool checks for restrictions on the involved segments, it is also broken, yes.
Also known to be broken are the restriction highlights, auto-fix expired restrictions, and the TBR column in the segment list.
We have found a cure (for all items), so the next release will have this fixed. Soon™
Releasing Toolbox as a listed Firefox add-on simplifies the release procedure quite a bit for us, that’s why we started evaluating this path with release 1.7.8.
However, we are also very unamused about the very long delay for the review of the Firefox add-on. But, we hope that after a very thorough review of the first listed releases, the procedure will be simplified for our add-on and thus shortened in time. If this turns out to be only hope, we will evaluate returning to the previous release procedure.
Toolbox 1.7.10 ist released for Chrome, the Firefox add-on is again submit to Mozilla for review.
